What's the best way to design a logo in Illustrator?
Or should I use Photoshop and how do I use the pen tool in illustrator it's different then in Photoshop because there is no convert point tool and no layers and I'm lost.
Use the pen tool, you want it to be a vector image so that it can resize without losing quality. There was a good tutorial that I used when I wanted to learn about illustrators pen tool:

There are also layers in illustrator, click Window> Show Layers
that window will show the same layers panel that photoshop uses.
